CLI alternate to APTonCD

Currently our office uses the APTonCD GUI application to place our custom application's Debian package into an .iso file. It is installed via Synaptic and the process has worked fine for years.

However, I've been trying to identify a command line interface alternative, but with limited success.

I am able to create a 'Debian repository' via apt-ftparchive http://www.linuxquestions.org/questions/blog/bittner-195120/howto-build-your-own-debian-repository-2863/ which creates the Release, Pacakges, Packages.bz2 and Packages.gz files and use mkisofs to create an .iso. But, when I try to install the package via the Synaptic GUI I get the error: "Unable to locate any package files, perhaps this is not a Debian Disk or the wrong architecture?"

I've tried searching for the proper Debian repository architecture, but my Google-Fu can't get through the clutter.

Where can I find a sample disk image architecture that Synaptic will recognize? Are there any other recommendations for a CLI alternative?
